Does anyone know of a up to date Online Yugioh Game for PC, that is free and NOT the Konami one? Any links would be appreciated, or any help at all for the matter.

P.S.: if you want to “host” the duel (we use an irc to converse), you might need to bypass your firewalls or you can download hamachi, a p2p program. (available at http://www.hamachi.com -duh, and its free, the basic one anyway.)
Actually Duffy D, there is. I once worked at a K-Mart and we sold in the toy department a Yu-Gi-Oh! Online Game Device for storing decks to use to play online. You have to buy the cards online like in Magic Online. It’s nowhere near as good though.
